I think it's also worth discussing how the specific lists in question were compiled. For instance, the more recent Rolling Stone lists were done by compiling lists sent in by artists, journalists, etc. There is no 'agenda' there in that so many people contributed that it's just how things shook out....

Some of these aren't even necessarily about the songs being great are they? One section is about great guest verses, but a song can have a great guest verse but suck otherwise.

I think there are too many lists that cater to alternative music anyway. It's nice to get some other music represented. Plus, don't the Yeah Yeah Yeahs fit alternative? Plus, there is reggae and Latin in there, as well as pop-country and R&B. Great mix.

Why do you question those 3 and not Beyonce?

I assume the inclusion of those songs has to do with how blurry the lines have become between R&B and hip-hop. Hip-hop is just as much about the rhythm and production as it is rap.
